Registering for a VAT number in Estonia

Registering for a VAT number in Estonia
September 11, 2026
Author:

VAT registration in Estonia involves registering a company as a VAT payer with the Tax and Customs Board (EMTA) and obtaining a VAT number in the format EE123456789, which is valid throughout the EU VAT system. The obligation arises when a company’s taxable turnover exceeds €40,000 in a calendar year — but you can also register voluntarily beforehand: to work with B2B clients in the EU, claim input VAT refunds or connect to payment platforms, a VAT number is often required from day one.

We provide a turnkey VAT registration service in Estonia: we assess whether your company is required to register or whether voluntary registration would be beneficial, prepare the application and a justification of your business model, submit the documents to e-MTA and respond to any additional queries from the department on your behalf. Our key priority is ensuring you pass the e-MTA audit at the first attempt: the department scrutinises the authenticity of your business activities, and it is precisely at the stage of justifying the application that non-residents most often face rejection.

What is a VAT number used for?

What is a VAT number used for?

A VAT number is a company’s licence to operate fully within the EU market. It is not only required by those who have ‘reached’ the threshold:

  • B2B sales within the EU. Without a VAT number, you cannot issue intra-EU invoices at a 0% rate — European business partners often simply refuse to work with suppliers who do not have a VAT number;
  • Input VAT refunds. A registered company can deduct the VAT paid on purchases of equipment, services and goods — when starting out with significant investments, this represents real money;
  • Purchases within the EU without overpaying. Suppliers from other EU countries issue invoices without adding their own VAT to a company with a valid VAT number;
  • Payment platforms and marketplaces. Stripe, Amazon and other services regularly request a VAT number during the onboarding process;
  • Trust from business partners. The number can be verified via VIES in a matter of seconds, confirming that the company has been approved by the tax authorities.

The flip side is the obligations involved: monthly returns, correct invoices and bookkeeping. Therefore, the decision to register voluntarily should be made carefully – we can help you weigh up both scenarios against your business model.

When is registration compulsory?

When is registration compulsory?

The Estonian Turnover Tax Act (harmonised with EU Directive 2006/112/EC) sets out several thresholds for compulsory registration:

  • Turnover exceeding €40,000. As soon as taxable turnover since the start of the calendar year exceeds the threshold, a registration application must be submitted within 3 working days. VAT-exempt sales are not included in the calculation;
  • Intra-EU purchases exceeding €10,000. Even if turnover is below the threshold: if a company has purchased goods from other EU countries worth more than €10,000 in a year, registration is mandatory;
  • Non-EU companies without a representative office in Estonia. There is no threshold for these companies — a VAT number is required before the first taxable sale in Estonia, and, as a rule, a tax representative must be appointed;
  • Voluntary registration — before reaching any threshold. The EMTA will only approve this if genuine business activity is confirmed: contracts, invoices or a business plan will be required. The department rejects applications submitted ‘just in case’ without any economic substance — this is the most common reason for rejections among non-residents.

If all your supplies are VAT-exempt or taxed at 0%, registration may not be required regardless of turnover – but in that case, you will not be able to claim input VAT. We discuss such scenarios on a case-by-case basis during consultations.

What changes once I’ve been allocated a number?

What changes once I’ve been allocated a number?

From the date of registration, the company has regular obligations — and it is these that people most often ‘stumble over’ after registering on their own:

  • VAT calculation and invoicing. VAT is added at the applicable rate to all taxable sales; every B2B invoice must contain mandatory details, including your VAT number and the purchaser’s VAT number for intra-EU transactions;
  • Monthly KMD return – due by the 20th of the following month, including months with no turnover. Tax is payable by the same deadline;
  • Report on intra-EU supplies — for sales to B2B customers in other EU countries, to be submitted alongside the return;
  • Cost of late payment. The penalty for non-payment is 0.06 per cent per day (approximately 22 per cent per annum), and details of tax debts and unfiled returns are publicly available and visible to banks and business partners.

With the ‘VAT number + bookkeeping’ package, we take care of all these obligations for you — you receive both your VAT number and peace of mind.

  • Company registration in Estonia

A VAT number is part of a company’s overall tax picture. If we are already handling your accounts or providing a registered office and a contact person, the registration process is quicker: we have details of the company and its operations, and correspondence with the EMTA is handled via the usual channels. Having a single provider for registration, tax returns and the annual report means there are no gaps in the process, which can otherwise lead to companies incurring penalties and receiving warnings.

VAT registration in Estonia: threshold, rates, procedure and obligations

Value added tax in Estonia is governed by the Value Added Tax Act, which is aligned with the EU VAT Directive, and is administered by the Tax and Customs Board. Let’s take a look at everything a company needs to know before registering.

VAT registration threshold in Estonia: €40,000

The VAT registration threshold in Estonia is €40,000 of taxable turnover within a calendar year. The €40,000 threshold remained unchanged in 2025 and continues to apply in 2026 — no plans to revise it had been announced at the time of publication.

How the rule works:

ParameterValue
Threshold amount€40,000 of taxable turnover
Calculation periodCalendar year (from 1 January); the counter is reset annually
What is included in the calculationTurnover from taxable supplies, including supplies at the 0% rate
What is not includedVAT-exempt sales, transactions outside the scope of VAT
Deadline for submitting the application3 working days from the date the threshold is exceeded
Separate threshold for purchases from the EU€10,000 worth of intra-EU purchases of goods per year

Practical advice: if sales trends indicate that the threshold will be exceeded, submit your application in advance — ‘routine’ registration is more likely to pass the EMTA’s scrutiny than an urgent application, and you avoid the risk of missing the three-day deadline.

VAT rates in Estonia

  • 24 per cent — the standard rate, applicable to most goods and services;
  • 9% – books and educational materials, prescription medicines, periodicals;
  • 0% — exports outside the EU and intra-EU supplies to B2B customers with a valid VAT number (with the right to deduct input VAT);
  • Exempt transactions — medical, educational, financial and insurance services, and certain property transactions (without the right to deduct input VAT).

Rates in Estonia have changed in recent years, so when setting up invoicing and pricing, we always check the applicable rate for each specific type of supply.

How the registration process works

  1. Preparing the business case. The EMTA wants to see genuine business activity: a description of the business model, planned transactions and partners (ideally with their VAT numbers), turnover forecasts, contracts or invoices. For new companies with no turnover, this is a crucial stage;
  2. Submitting the application. Electronically via the e-MTA portal, logging in via e-Residency, an ID card or Mobiil-ID — or by power of attorney through one of our specialists if you do not have a card;
  3. Review. Usually 3–5 working days. If there are any queries, the department will request additional documents — prompt and comprehensive responses shorten the processing time, and we provide these on your behalf;
  4. Assignment of a number. A number in the format EE123456789 appears in the system, and its validity is checked in VIES. From the date of registration, obligations regarding VAT accrual and monthly returns commence.

Special schemes worth knowing about

  • OSS (One Stop Shop) – for e-commerce and B2C digital services: for sales to consumers in other EU countries exceeding the pan-European threshold of €10,000, VAT is charged at the buyer’s country’s rate but declared via a single quarterly return through Estonia — without the need for registration in each country;
  • Cash-based VAT accounting — small businesses can declare VAT upon receipt of payment rather than when an invoice is issued: this helps with cash flow gaps in the case of delayed payments;
  • Internal reverse charge – for certain categories (scrap metal, construction services, certain property transactions), VAT is charged by the buyer;
  • EU Small Business Scheme — from 2025, pan-European simplifications for small businesses will come into force; we assess on a case-by-case basis whether this applies to your business model;
  • EORI number — this is not a VAT scheme, but a mandatory requirement for the import/export of goods: we arrange this alongside VAT registration.

Common reasons for rejections — and how to avoid them

The department rejects applications when it cannot identify any economic substance: there are no contracts or clients, the business activities are described in a generic manner, and turnover is not forecast. For non-resident companies, the scrutiny is stricter – the EMTA asks questions about the business’s links to Estonia and the EU. Our job is to compile the supporting evidence before submission: a properly described business model, attached letters of intent and accurate responses to enquiries ensure approval at the first attempt and save weeks of correspondence.

Frequently Asked Questions

A taxable turnover of €40,000 from the start of the calendar year — this threshold remains in force in 2026, with no changes at the time of publication. Once this threshold is exceeded, a declaration must be submitted within 3 working days. A separate threshold of €10,000 applies to the procurement of goods from other EU countries.
Yes, it is voluntary — and for many businesses (B2B within the EU, large-scale purchases subject to input VAT) it is advantageous. However, the EMTA only approves voluntary registration if genuine business activity is confirmed: you will need contracts, invoices or a business plan. We prepare the supporting documentation so that your application passes the check on the first submission.
It usually takes 3–5 working days provided the application is submitted correctly. If the department has any queries regarding the business model, the processing time is extended — so the quality of the initial application is crucial. In most cases, our clients receive their number within the standard timeframe.
Yes. Via the e-MTA portal using your e-Residency card — or by power of attorney through one of our specialists if you do not have a card. Both options are entirely remote.
Standard rate: 24 per cent. Reduced rates: 9 per cent on books, medicines and periodicals. Exports and intra-EU B2B supplies: 0 per cent, with the right to deduct input VAT. We will determine the applicable rate for your business during a consultation.
Charge VAT on taxable sales, issue correct invoices and submit the KMD return by the 20th of each month — including months with no turnover. For B2B sales within the EU, a report on intra-Community supplies must also be submitted. Documents are retained for 7 years. All of this is covered by our ‘VAT number + accounting’ package.
A penalty of 0.06 per cent per day on the outstanding amount (approximately 22 per cent per annum), warnings and fines from the EMTA, and details of the debts are published and visible to banks. Responsibility for filing lies with the members of the board. With our accounts department, we monitor the deadline of the 20th.
Platforms regularly ask for a VAT number during the onboarding process, and for B2C sales within the EU totalling over €10,000 a year, you’ll also need to register for the OSS scheme. We’ll analyse your sales model and arrange for both numbers to be issued, if required.
Yes — most often, these are unsolicited applications with no evidence of actual business activity: no contracts, no clients, and no clear business model. A rejection does not prevent you from reapplying, but it does delay the launch. Ensuring documents are properly prepared before submission is a key part of our service.
